I'd have to say:

Elfen Lied intro (I'd post a link but it's kinda...)
FLCL outro.
Bot the intro and outro of Haruhi (mostly the outro)
Trigun intro.

I dont like any Anime openings or closeing.... You may ask how could that be. But the openings and closeings keep me from the tasty anime stuck on the inside.

Cowboy Bebop's opening is a classic. Along with the opening to Ghost in the Shell: Stand Alone Complex 2nd Gig (talk about a mouthful). Pretty much anything written by Yoko Kanno is going to be good.

Chrono Crusade opening
Naruto 2nd Opening (Haruka kanata)
FLCL ending (Ride on shooting star)
